76 honda cb360T transmission question

i checked everything, put all parts together and it shifting all gear. But when i use the kick start the gears don't line up. is it because the gears are straight cut gears . If i move the shaft it's fine. I want to finshing my motor but don't want to install everything and found out i didn't do something. PLEASE HELP
